I have been slowly crafting and upgrading a ship, and I have had this happen twice now. After adding multiple rows of alternating Cannon/Salvage, I go back into Flight Mode and my linked controllers are missing. Hitting T brings up all the other computers on my ship, but not these two. Both computers are physically present in my ship, linked to the arrays, but not showing. I really am tired of rebuilding and relinking these things. Is this something that has been talked about?
